The shrine originated from Seihachiman-gū (Sei Hachiman Shrine), which was founded during the Tenshō period (1573–1592 CE). In 1615 CE (Genna 1), a branch spirit of Sumiyoshi Taisha was enshrined, and the shrine came to be called Wakamiya. Following the separation of Shinto and Buddhism after the Meiji Restoration, the Buddhist temple Fukujū-in was abolished, and in 1872 CE (Meiji 5), the shrine was designated as a village shrine (mura-sha).
