The shrine's origins date back to 1628 (Kan'ei 5), when Tokugawa Ieyasu was invited as the guardian deity of Fukui Castle. In 1873 (Meiji 6), Sakajino Shrine was established to enshrine the spirit of Matsudaira Hideyasu. The following year, the Toshogu located within the castle grounds was merged here. Although all structures were destroyed by wartime bombing in 1945 (Showa 20) and an earthquake in 1948 (Showa 23), the main hall was rebuilt in 1960 (Showa 35) using reinforced concrete, marking the first such construction in the Hokuriku region.
