According to shrine tradition, the site was originally established at Suga Shrine, where Susanoo-no-Mikoto built a residence with Kushinada-hime after slaying the Yamata-no-Orochi (Eight-Forked Serpent). Later, the enshrined deities were moved to the grounds of Sakusa Shrine, which enshrined Aohata-Sakusa-Hiko-no-Mikoto. In 878 CE (Genkei 2), the shrine was granted the divine rank of Junior Fifth Rank, Upper Grade. In 1878 CE (Meiji 11), it was renamed Yaegaki Shrine. In 1981 CE (Showa 56), it was added to the list of Special Shrines under the Association of Shinto Shrines.
