元仁元年（1224年）に西園寺公経が建てた別荘の池の畔に建てられた妙音堂が始まりとされる。西園寺寧子が後伏見上皇への輿入れの際に念持仏として持参した青龍妙音辨財天画像が現在の本尊である。その後、伏見宮家へ伝わり、江戸時代に現在の出町付近へ移転、明治時代を経て現在の地に移された。
