Ensoji is said to have been established as the betto (administrative temple) for the Kongozo-do. During the Nanbokucho period, in the Jitoku era (1384-1387 CE), it was converted to the Rinzai sect. It briefly belonged to the Shingon sect during the Edo period but returned to the Rinzai sect in 1627 CE.
