Founded in the Heian period as Zen'nyu-ji, an imperial-ordered temple of Emperor Shirakawa, it was entered by members of the imperial family during the Kamakura period. In the Northern and Southern Courts period, it was revived as a Rinzai temple by Moku'an Shu'yu. It was renamed Kanrin-ji by Ashikaga Yoshitsune, but later reverted to Zen'nyu-ji. During the era of Ashikaga Yoshimasa, it was renamed Hokouin after Yoshitsune's court title. The temple was re-established in the Meiji era.
