The shrine's origins trace back to the period when Empress Jingū campaigned against the Three Han, during which an oval-shaped natural stone bestowed by Emperor Ōjin was venerated as a spirit substitute (reidai). The main hall was constructed in 690 CE (Jitō 4). In 1868 CE (Meiji 1), it was renamed from Hachiman-gū to Ozuka Shrine. It was elevated to the status of a Gōsha (a shrine ranked as a local shrine) in 1881 CE (Meiji 14).
