Founded by Rowan by imperial decree of Emperor Shomu, it was originally a women's-prohibited training ground named Daijizan Fukuseiin Mitsugonji. In 814 CE (Kōnin 5), Kūkai fulfilled a prayer to lift the ban on women in order to repay his mother's kindness, and the temple was renamed Onzanji. It was revived by Genku in 1318 CE (Bunpō 2) and later restored with the support of the Hachisuka clan, the lords of Tokushima Domain, during the Edo period. The current halls were built in the Bunsei era (1818–1830 CE).
