The exact date of founding is unknown due to the loss of records from a fire. However, it is believed that Goshu Tenno was enshrined as a guardian deity of the temple either during the construction of Shofukuji Temple in the mid-Kamakura period or when the Jizodo Hall was built in 1407. The shrine buildings were subsequently constructed. In 1869, the shrine was renamed from its former title, Musashino Goshu Tenno Shrine. Under the modern shrine rank system, it was designated as a village shrine of Noguchimura in Tama District. In 1989, new shrine buildings were erected following the widening of the Fuchu Kaido road.
