Founded in 1396 CE (Ōei 3) by Giten Genjō, the fifth abbot of Myoshin-ji, as Gyokei-an in Suzu-ga-dō, located 600 meters west of the current site. In 1506 CE (Eiō 3), it was granted the temple name Gyokei-ji by Toki Masufusa. It later came under the domain of the Mori clan. Between 1839 CE (Tenpō 10) and 1849 CE (Kaei 2), the temple was relocated from its former marshy site to its present location.
