Founded during the Eisho era, the shrine was relocated to its current site in 1532 CE (Bunmei 1) as the guardian deity of Aiba Castle. The shrine buildings burned down in 1688 but were rebuilt in 1691. In 1868, it was renamed Nagaya Gozu Tenno, but the name was reverted to Nagaya Shrine the following year.
