The shrine's origin is said to be when a group of immigrants with advanced weaving skills enshrined Amafuuchi-no-O-no-Mikoto as the deity of weaving. Due to the flooding of the Kamikawa River in 1110 CE (Ten'ei 1), the shrine was relocated from the western edge of the former Miyazawa district to the current Nagahama district. During the Edo period, it was known as Goshogu (Five-Deity Shrine), and in 1872 (Meiji 5), it was renamed to its current name, Nagahatabe Shrine.
