Founded in the Edo period as the Edo residence for Koyasan scholars, initially established by lodging at Asakusa Nichirin-ji, it was completed in 1673 CE (Enpō 1) as Koyasan Edo Zaibanjo Koyasan-ji (Koyasan Edo Residence Koyasan Temple). In the Meiji period, the residence system was abolished, and the name was transferred from Chōjū-ji in Katsushika Ushijima. In 1927 CE (Shōwa 2), it was renamed to its current name, Koyasan Tokyo Betsuin.
