伝・神功皇后摂政3年(203年)に、三韓征伐から凱旋した神功皇后が深草の里の藤森に纛旗を立て、塚を作り祭祀を行ったのが発祥とされる。東殿は759年に創建された藤尾社を遷座させたものであり、西殿は800年に創建された早良親王を祀る神社を1470年に遷座させたものである。これらの遷座に伴い、伏見稲荷大社や東福寺周辺の住民も当社の氏子となっている。
