During the Edo period, the predecessor of this shrine served as the guardian deity for the area surrounding the government office responsible for official vessels, attracting devotion from both officials and commoners. In 1688 CE (Jōkyō 5), it was formally enshrined to protect maritime travel. However, due to harbor difficulties caused by flooding, it was relocated to its current site after the Satsuma-British War. In 1916 CE (Taishō 5), it was renamed from Sumiyoshi Shrine to Funatama Shrine.
