Founded in 1396 CE (Ōei 3) as Gyokei-an by Giten Genjō, the fifth abbot of Myoshin-ji, at Suzugana-dō, located 600 meters west of the current site. In 1506 CE (Eiō 3), the temple was granted the name Gyokeiji by Tsuchimokuro Masufusa. Subsequently, taking into account environmental factors such as wetlands and landslides, the temple was relocated to its present location between 1839 CE (Tenpō 10) and 1849 CE (Kaei 2). To commemorate this relocation, a pagoda commonly known as the Double Pagoda, which is technically a Hōtō (treasure pagoda), was constructed in 1860 CE (Man'en 1).
