In 1383 CE, Nichinjin, the founding patriarch of the Chinmon-ryu branch, established the temple after a doctrinal debate with a monk from Yakushido in Tōtōmi Province while he was traveling to preach in the Tōkai region. From that time, Yakushido was renamed Honkoji on Mount Jōryō and became the center for the spread of the Nichiren sect in the region. During the Edo period, the temple was granted the status of a 100,000-koku estate and permission to use the three-leaf maple crest of the Tokugawa shogunal family.
