Originally established as the Jikei Mausoleum after Kato Kiyomasa's death in 1611 (Keicho 16) to honor him. In 1871 (Meiji 4), a shrine was separated from the Jikei Mausoleum and Honmyo Temple, and a shrine building was constructed within Kumamoto Castle, named Kinzan Shrine. It was renamed Kato Shrine in 1909 (Meiji 42). In 1962 (Showa 37), due to road improvements, the shrine was relocated to its current position within Kumamoto Castle.
