The shrine's origin is believed to be a suburban altar established in 787 CE (Enryaku 6) by Emperor Kanmu to enshrine his father, Emperor Kōnin. However, when a shrine dedicated to Emperor Kōnin was built and became the main hall, the Kifune Shrine was reclassified as a subsidiary shrine. In 1888, it was renamed to its current name, Matano Tenjin Shrine.
