The shrine originated in 1504 CE when it was invited from Ōyamatsumi Shrine in Ōmi Island, Iyo Province, to Shichijū Narukawa. Initially called Ōyamatsumi Shrine, it was later renamed Mishima Shrine. In 1732 CE, the shrine buildings were constructed in Honmachi. The shrine relocated to Lot 423, Honmachi in 1901 CE, and to its current location in 1939 CE. In 1907 CE, Inari Shrine was merged into Mishima Shrine.
