In the mid-Edo period, it was known as the 'Ju-Rasetsu-nyo Shrine' and functioned as a Bessho-ji (a Buddhist temple serving as the administrative headquarters for a shrine) for the Konngo-in temple. Following the separation of Shinto and Buddhism in the early Meiji period, it was detached from Konngo-in. It received a branch spirit (Funrei) from Hikawa Shrine and was renamed 'Hikawa Shrine.' In 1874, it was renamed to its current name, 'Nagasaki Shrine.'
