It is said to have originally been the Jingū-ji (shrine-attached temple) of the adjacent Shinmei Shrine. After the temple grounds were damaged by a flood, the monk Kirizumi, who served as the 5th head of Sozen-ji and the 4th head of Kōkoku-ji, revived the site and established it as Saimei-ji. The temple suffered another flood in the late Edo period, but was revitalized by inviting Master Zen-gai from Zuiryū-ji.
