Traditionally founded in 648 CE (Taika 4), the shrine is said to have originated when people who migrated from Shinano Province enshrined a branch spirit from Suwa Grand Shrine. During the Edo period, it was moved within the castle grounds by the Mizoguchi clan, the lords of Niigata Domain, and later relocated to its current site in 1688 CE (Genroku 1). The shrine burned down in 2001 but was rebuilt in 2004 to resemble its previous appearance.
