Tradition holds that the temple was founded in the third month of the second year of the Eiroku era (1559 CE) by the priest Ho-in Shojo. At that time, it was known as Shinfukuji. It flourished as a prayer temple for Oda Nobutaka, but was destroyed by fire during a major earthquake in the Edo period. It was renamed Shinpukuji during the Haibutsu Kishaku (destruction of Buddhism) movement at the beginning of the Meiji era.
