According to tradition, the temple was founded in 651 CE (Hakui 2) when En no Gyōja, while practicing asceticism at Hoshiga Mori overlooking Ishidori Mountain, attained enlightenment to the deity Zōzō-ken and built a small hall to enshrine it. During the Daidō era, Kūkai entered the mountain, attained enlightenment to Zōzō-ken, established the Mahavairocana Buddha as the principal image, and renovated the buildings. The temple was once closed due to the separation of Shinto and Buddhism in the Meiji era, but it was revived under the name Daihō-ji at the request of parishioners. In 1909 CE, it was restored to its original name, Yokohoneji.
